Despite King Koopa's cold, he sends Cheatsy Koopa, Big Mouth Koopa Jr., and Bully Koopa to retrieve the Doom Dancer before Mario and his friends can.
To overcome a wide gap, the group utilizes Super Leaves obtained by breaking blocks, transforming into their Raccoon forms and flying across. They face a field of giant spikes descending from the cave ceiling but manage to navigate through them. However, two Koopa statues revert them back to their normal forms.
Inside the Temple of Gloom, guarded by a group of resilient Dry Bones, Mario and the group devise a plan. They destroy nearby blocks, obstructing the Dry Bones' path and granting them safe passage into the temple.
Meanwhile, Cheatsy, Bully, and Big Mouth clear the debris and secretly follow Mario and his friends into the temple. As the group avoids beams from Koopa statues, they reach a door. Princess Toadstool consults the map and determines that the Doom Dancer is in the Inner Temple. King Koopa seizes the device and cranks it up, making everyone "Do the Koopa." He reveals his intention to make the entire Mushroom Kingdom dance to their doom. However, Mario cleverly blocks out the sound by using Plumber's Putty in his ears.
Pretending to dance, Mario slowly approaches Koopa, tackles him, and sends the Doom Dancer flying. A struggle ensues, resulting in the crank breaking off from the device. Koopa's claw becomes stuck in the broken mechanism, and despite the Koopalings' attempts to free him, the Doom Dancer crashes onto the landscape below, breaking apart.

Back at the real concert, Milli Vanilli returns to the stage, dedicating their next song to Princess Toadstool. Princess Toadstool watches dreamily, and Mario suggests they continue their band and become as big as Milli Vanilli. However, Toad and Luigi are not enthusiastic about the idea.

Bud, the son, asks if they are lost, and Norman hesitantly denies it.
While driving, the family enters a tunnel that unexpectedly turns out to be a Warp Zone, transporting them to the Mushroom Kingdom. Bewildered by their new surroundings, Missy and Bud's mother reassures them that Norman will find a gas station to ask for directions, although Norman accidentally crashes the car into a wall. The family panics as the car swerves out of control, narrowly avoiding hitting a Mushroom boy by the river.
After the car finally comes to a stop, Norman inspects the engine but frightens the Mushroom boy, who believes aliens have arrived. Elsewhere, the mischievous Koopa kids, Hip and Hop Koopa, set up a prank with a mirror. When the Mushroom boy runs into the mirror, Hip and Hop celebrate their successful prank. The frightened Mushroom boy warns them about the approaching aliens, causing Hip and Hop to run away screaming.
The news of aliens spreads among the Koopa kids at Kastle Koopa, escalating into exaggerated tales. Kootie Pie informs King Koopa, who becomes alarmed and decides to attack the aliens before they attack him. Meanwhile, Mario and Luigi encounter the Mushroom boy and investigate the alien claims. Mario suspects the aliens are actually humans like themselves and decides to find out the truth.
Koopa's Doom Ship appears and tries to attack the family's station wagon with Bullet Bills and Rocky Wrenches but fails. Mario and Luigi rescue the family by launching their car onto an inflatable raft and jumping on it. However, the Doom Ship drops Chain Chomps, which deflate the raft and drag the car underwater.
Mario and Luigi defeat sea creatures using Frog Suits and retrieve the station wagon. Unfortunately, the Doom Ship uses a magnet to tow the car and family to Kastle Koopa. The family is interrogated by Koopa, who believes they are aliens in disguise. Kooky plans to extract information using his Transmutational Brainwave Analyzer.
Mario and Luigi arrive in Raccoon Suits and free the family while disabling the Brainwave Analyzer. They all escape together, and Mario instructs Norman to drive straight through the Warp Zone tunnel to return to the real world. The grateful family thanks Mario and Luigi and invites them to visit if they ever come to Wichita.

In the chaos, Mario gets hit by one of the sub's beams, turning him into a cement block and causing him to sink.
All hope seems lost until Holly Mackerel, a mermaid princess from Mertropolis, emerges from a Warp Pipe and saves Mario. She takes him to the submerged city protected by a dome, where Luigi and the others follow. They try to revive Mario, and when he wakes up, Holly reveals that her fortune teller predicted a frog prince would enter her life. Mistakenly believing Mario to be that prince, she falls in love with him and attempts to make him marry her. Mario evades her advances and explains that they are not compatible.
Leaving Holly in tears, Mario and the team prepare to return to the ocean through a pipe. However, Mario's recent near-death experience has left him terrified of water, and he refuses to go back. As they contemplate their next move, the Doom Sub reappears, and Koopa threatens to destroy Mertropolis unless it surrenders within seventeen minutes. King Mackerel, concerned for his city, joins them.
Luigi, Princess Toadstool, and Toad enter the exit pipe, but Mario remains paralyzed by fear. Princess Toadstool tries to reassure him, to no avail. Suddenly, two Boomerang Brothers attack the city, but Mario defeats them. More Boomerang Brothers arrive, and Mario's fear keeps him trapped in the city while the others face the threat. Princess Toadstool decides to leave Mario behind to help stop the Doom Sub.
Holly, still infatuated with Mario, mistakes his presence as a sign of love and plans a wedding ceremony. Meanwhile, on the Doom Sub, Koopa captures Luigi, Princess Toadstool, and Toad using Nasty Nets. Koopa then damages the city's protective dome by dropping a Bob-omb, causing water to flood in.
Mario overcomes his fears and swims against the rising flood to rescue his friends and the city, wanting to escape Holly's advances. He uses a manhole cover to fix the hole in the ceiling and swims out. Koopa sends a Chain Chomp after Mario, but Mario seizes the opportunity and uses the Chomp to free his captured friends. Mario and Luigi then capture a school of Jelectros in a net and launch it at the Doom Sub, electrocuting it and forcing the Koopa Troopas to retreat.

However, their attempt fails, and Luigi decides to navigate through the building's ventilation system alone. In the dog catcher's office, Luigi accidentally frees all the dogs before escaping.
Outside the Kennedy Space Center, Luigi and Windbag encounter Hip and Hop, who have acquired astronaut suits using the wand's powers. With a renewed possession of the wand, Windbag puts the humans nearby to sleep, restores himself and Luigi to their human forms, and stops Hip and Hop from boarding the space shuttle. The scene shifts to King Koopa's Doomship, where he and Kooky von Koopa are using a device called the Kooper-Dooper Raiser-Upper to raise everything in Mushroom Land to Sky Land. They also have Emperor Ed, the ruler of Sky Land, captive on the Doomship. Emperor Ed threatens Koopa and Kooky, but they ignore him.
As the Doomship continues its havoc, Toad's group watches as everything rises into the air. The Doomship malfunctions and starts shaking, causing Emperor Ed to fall out of the cage and safely land on a floating bed. He warns Toad's group about Koopa's plan to conquer Sky Land.
Mario suggests taking Emperor Ed back to Sky Land and defeating Bowser. Mario and Luigi collect Super Leaves, transform into Raccoon Mario and Raccoon Luigi, and fly to Sky Land. The Mushroom People reconcile and put an end to their conflict.

Mario and Luigi expose their true identities by removing their disguises, leaving the Koopa Kids no choice but to flee.
